test(integration): e2e coverage for local-only enable checkpoint save (#1123)

Full-flow reproduction: only .entire/settings.local.json present, real user-prompt-submit + stop hooks + commit must produce an Entire-Checkpoint trailer. Fails against the pre-fix settings.go (hooks no-op), passes with it.
